Pull it out and find that Rick Stiver T90 rebuild series of u-tube videos. I think there are 4 separate videos. I followed the video step by step.

If the 2nd & 3rd syncro assembly was installed backward, then it is very likely that other things are not right. Someone didn't know what they were doing. Someone didn't follow a shop manual and then claimed they had rebuilt a transmission...

I think the best thing to do would be to remove the transmission and go through it step by step using the Stiver videos. that way you would know that it is right and can install it with confidence. Nothing is more disappointing than to put something in and then have it not work properly. It kills all the fun of owning a flatfender.

It is pretty easy to get those in backwards, but most of us never do it twice.

Thanks for your advice.
I haven't pulled it yet. The transmission is a rebuild from Kaiser Willy's so I have confidence in this being correct. What I am most certain that happened is the moron who was supposed to put it in for me did not read the instructions. The shaft dropped out, and the parts fell off. 
Rather than look up to see the correct way to assemble, he just put it back together. 50/50 he got it backwards.
That being said, based on your caution, I used a magnet to fish around the bottom and found shavings which of course a car that has not driven an inch on its own power on this new tranny caused me to have a WTF moment.

I found the ground up piece. See attachment.
If anyone has one if these I could buy without buying an entire kit, I would much appreciate it.

I think got some from Kaiser Willy's. I guess they sell enought of them they don't need it to be part of a kit.
I ordered 6. This way if I screw up, lose one or two or they go flying off somewhere, I am not dead in the water.

OK-
I am pretty sure i got the main shaft reassembled correctly. I had a lot of trials and tribulations with a first time install yesterday. I have every thing staged for a re-install today.

Yesterday, on my dry runs yea, there were several. :/
The gear on the main shaft that connects to the transfer case. 
I couldn't find anything in the manual. Its possible I didn't have the transfer case in neutral. But I can't get the gear to mesh with the transfer case. The tranny is in the car, so the main shaft won't turn. 
Is there a trick to get this installed? 
Thanks again for all your help. Lets get this thing driving today. :)

You should be able to turn the main shaft in the transmission.  This would allow the main gear connecting  the tranny and TC boxes to shift slightly while you push it on to the main shaft.

Does the tranny main shaft turn while the tranny is in neutral?

The transfer case is in and it's in correctly. Transmission shifts! 
I have struggled with this thing for weeks (I only have Saturday to work on the thing as farming is Sunday.)
I cannot thank everyone on the forum enough for your help, encouragement, and patience to stick by me to get this thing back in correctly.
If I ever see the guy again I paid to put this thing in correctly.... sigh.
Only thing left to do is button 'er up. :D
Again, I cannot thank you all enough!

I have the thing up on some sturdy jack stand and a rear wheel drive turns when I started the engine!
I call that a successful day!
