I have a CJ2A project and my buddy's got a beat up 1960s cj5 that he is willing to sell to me for parts. Are there any of the same parts on the two cars?

Maybe a few nuts and bolts. It is mostly a different machine. That said the entire drivetrain can swap in, engine/trans/t-case/axles. To fit the F-head under the hood of a -2A you will need a different carburetor. The axles are heavier-duty (Dana 27 and 44 instead of the Spicer 25 and 41), depending on the year the transmission may be a T90C with a lower 1st and 2nd.
It will really just depend on what parts you are looking to use.

A lot of the parts will interchange.
As mentioned the CJ5 has a Dana 44 rear and Dana 27 front axle, but these are not really any heavier duty than the Dana 25 and Dana 41. The rear axles are tapered on both. Hubs front or rear will interchange, the ECJ5 and the CJ2A have 9" brakes but the CJ5 9" brakes are a Bendix design which is better for several reasons when compared to the 9" Lockheed design on the CJ2A. Springs are longer on the CJ5 so will not work on the CJ2A frame. Ross steering box on the CJ5 is larger, but can be adapted to the CJ2A. Axle and transmission ratios may, or may not, be different between the two which is okay as long as you know what you are using. Front and rear axles used have to match on ratio or you will get driveline wrap when you put it in 4X4. If the tags are still on the axles you can tell what ratio they are, if the tags are missing you can still determine that by counting revolutions or pulling the cover and checking the tooth count on the gears. The CJ2A had a 5.38:1 ratio, the CJ5 up through 1963 had the same ratio as standard. The CJ5s 1964 up had several choices depending on engine (F134 or Dauntless 225) and transmission.

As above, there are a lot of pieces one could use. Depending on the year, the 5 may also have the more desirable T90C and it will have the 1.250" intermediate shaft version of the D18. If it is a V6, it will have the stouter large index D18 but a T86AA or T14 transmisson that will not bolt up to a 134 bellhousing.
The D27A is a bit stouter than the D25 but the pieces that usually break, the axle shafts and spider gears, are pretty much the same. The 5 will likely have the Spicer axle shafts which I prefer. As noted, the D41 and D44 also share axle shafts and hubs.
